Total coliform positive. Or worse: E. coli detected. You’re standing in your kitchen staring at a lab slip, and the question that jumps out first is whether your septic system just poisoned your own drinking water.

A failed well water test with E. coli or coliform bacteria doesn’t automatically mean your septic system caused it, though it’s a reasonable first suspect. Wells get contaminated from surface runoff, cracked casings, dead rodents, agricultural runoff on a neighbouring property, and yes, sometimes from a septic system, including one that isn’t even yours.

This guide walks through what your results actually mean, how to figure out whether your septic is really the culprit, and what to do about it either way. What a Failed Well Water Test Actually Means

Ontario’s public health units test private wells for two things at no charge: total coliform and E. coli. Here’s what a positive result on each one means in practice.

Total coliform bacteria live all over the place, in soil, on plants, in surface water. Finding some in your well often just means water got into the casing somewhere it shouldn’t, through a cracked cap, a low casing, or surface flooding after heavy rain. It’s a red flag, but it’s not proof of septic contamination.

E. coli is different. It lives in the intestines of warm-blooded animals, humans included. If it’s in your well, something’s sewage related is reaching it. That narrows the list of suspects considerably, but your septic tank still isn’t the only name on it. Other Suspects Before You Blame the Septic

Before you start budgeting for a new leaching bed, rule out the cheaper explanations first.

Well construction problems. An older dug well, a cracked casing, a missing or damaged cap, or a casing that doesn’t extend far enough above grade all let surface water and surface bacteria straight in. This is one of the most common causes of a coliform-positive result on rural properties, and it has nothing to do with your septic system at all.

Surface water intrusion after heavy rain. If your test happened during or right after a wet spring or a big storm, runoff pooling near the wellhead is a strong suspect. Wildlife and livestock. Raccoons, birds, and rodents getting into an uncapped or poorly sealed well are a classic source of bacterial contamination on older rural properties. If you’re near a hobby farm or pasture, runoff from livestock is worth ruling out too.

A neighbour’s septic system, not yours. Groundwater doesn’t respect property lines. If your well sits downhill or downgradient from a neighbouring property with an old or failing system, their problem can show up in your water. This is exactly why the Ontario Building Code requires minimum setback distances between septic systems and wells, including your neighbour’s well, not just your own.

Your own septic system. Still very much on the list, especially if any of the following apply: your system is old, you’ve never had it pumped on schedule, your well and septic components sit closer together than the required setback, or you’ve noticed other signs the system is struggling like slow drains, wet patches over the bed, or sewage odour.

Tracing a Failed Well Water Test Back to Your Septic

You don’t need to guess. Work through this in order, and know when to hand it off.

  1. Check the well itself first. Look at the cap, the casing height above grade, and whether water pools near the wellhead. A loose cap or a casing sitting below grade is often the whole story, and it’s a same-day fix you can do yourself.
  2. Map the distances. Measure from your well to your septic tank, leaching bed, and any neighbouring septic components. Compare against the minimum required setbacks. If you’re well under 15 metres from any component, your septic is a prime suspect.
  3. Look at your septic system’s condition. Walk the leaching bed area. Spongy, wet, or unusually green grass over the bed, sewage smell, gurgling drains, or a slow-draining toilet all point toward a system that isn’t treating effluent properly before it reaches the soil.
  4. Check pumping history. If you can’t remember your last pump-out, or it’s been longer than the recommended interval, an overdue tank is a very plausible contributor. Solids that migrate into the leaching bed compromise the soil’s ability to filter effluent.
  5. Retest after ruling things out. If you fix an obvious well issue (new cap, raised casing) and retest clean, that was likely your answer. If it comes back positive again, the septic system and the property’s water table deserve a closer look.
  6. Stop guessing and call a professional. Once you’ve checked the well cap, measured the distances, and walked the property, you’ve done what a homeowner reasonably can from the surface. Confirming what’s actually happening inside the tank and the bed requires a proper inspection, not another round of guessing. A full septic inspection can confirm or rule out your system as the source with far more certainty than a visual walk-around, and it costs a lot less than replacing a system that turns out not to have been the problem.

A cottage owner on Pigeon Lake went through exactly this last spring. Their well tested positive for coliform, and they assumed the worst. It turned out the well cap had cracked over the winter and rainwater was getting into the casing. A new sanitary cap and a retest solved it for under $200. Their septic system, pumped two years earlier, wasn’t involved at all. Not every failed test means a five-figure repair, but you won’t know which kind of problem you have until you check.

Free Testing Through Your Health Unit

Ontario residents on private wells can get bacterial testing done at no cost through their local public health unit. In the Kawartha Lakes area, that’s the Haliburton, Kawartha, Pine Ridge District Health Unit. Pick up a sample bottle, follow the collection instructions exactly (don’t touch the inside of the cap or bottle, run the tap for several minutes first), and get it to a drop-off location within the timeframe printed on the kit, usually within 24 hours.

This free testing covers total coliform and E. coli only. It doesn’t test for nitrates, metals, or other chemical parameters. If your septic system is a suspect, or if you’re on a property with a history of high nitrate readings, a private accredited lab can run a broader panel for a fee. Ontario recommends testing three times a year: spring, mid-summer, and fall. Spring testing matters most for septic-related contamination because that’s when the water table sits highest and the soil has the least room to filter effluent before it reaches groundwater.

What to Do Right Away

If E. coli comes back positive, don’t wait for a full investigation before protecting your household.

  • Switch to bottled or otherwise verified safe water for drinking, cooking, and brushing teeth immediately.
  • Boil water for at least one minute at a rolling boil if bottled water isn’t available. Boiling kills bacteria but does nothing for nitrates.
  • Retest as soon as possible. One bad sample can be a collection error. A second positive confirms a real problem.
  • Notify your local health unit if you haven’t already; they can offer guidance specific to your situation and, in some cases, connect you with resources.

If the Septic System Turns Out to Be the Source

Once you’ve confirmed the septic system is contributing, the fix depends on what’s actually wrong.

Overdue pumping. Sometimes the fix is as simple as catching up on maintenance. A tank that’s never been pumped, or hasn’t been pumped in six or seven years, can be pushing solids into the bed and overloading the soil’s filtering capacity. Getting on a regular maintenance schedule may be enough to resolve ongoing low-level contamination.

A failing leaching bed. If the bed itself has failed, effluent is reaching the water table with far less filtering than it should get. This is a bigger repair, and depending on severity, ranges from a bed rehabilitation to a full replacement in the $15,000 to $35,000-plus range. Understanding what causes septic failure in the first place helps you avoid repeating the problem with the new system.

Setback violations from an old build. Properties built decades ago sometimes have wells and septic systems sitting closer together than current code allows. Relocating either the well or the septic components is the permanent fix, though it isn’t cheap.

  • Test every spring at minimum, ideally three times a year
  • Keep records of your pump-out dates and any inspection reports
  • Check your wellhead cap and casing height annually
  • Don’t wait for a symptom before testing; contaminated water often looks, smells, and tastes completely normal

Well Water and Septic Contamination FAQ

Can a healthy septic system still contaminate a well? Rarely, but it can happen if the well sits closer than the required setback, or if the water table is unusually high. A properly functioning system treats effluent thoroughly, but distance and soil conditions still matter.

How long after a septic repair should I retest my well? Wait at least two to four weeks after any repair or pump-out before retesting, to give the system time to stabilize, then retest again a month later to confirm the result holds.

Is boiling water enough to make it safe long-term? Boiling handles bacteria for immediate use but isn’t a permanent fix and does nothing for nitrates. You still need to find and correct the source.

What if my neighbour’s septic system is the problem? This gets complicated since you can’t force access to their property. Document your test results, contact your local health unit, and consider raising the setback issue through the municipality if their system appears to violate current code.

Does a water treatment system fix septic contamination? A point-of-entry UV or chlorination system can make water safe to use while you address the underlying source, but it treats the symptom, not the cause. Keep working on identifying where the contamination is coming from.

How much does it cost to find out if my septic is the source? A professional inspection typically runs a few hundred dollars, far less than assuming the worst and replacing a system that wasn’t actually the problem.
